Thanks guys!

I know the job is sloppy, I'm new to this and want to learn. I'll try to clean it up. However, before swapping the PT I had none of these noise and resonance issues and the amp was very quiet.

The R8 was bridged according to the tweaker's table on the schematic, in order to add a little more gain (R24 switched from 56k to 100k as well).

This is why I suggested improving the transformer mounting first. Transformer vibration can cause noise. It needs to be mounted better. You might want to add some fender washers to the chassis to stiffen it up for the transformer.

Securing the PT made a huge improvement. 90% of the noise issues are gone!

Some resonant peaks still appear at full volume/tone - and I noticed that these depend on the guitar. Les Paul didn't produce any. Telecaster did, but only when a single pickup is used. Some peaks appear beyond speaker range, however a few remain audible and force me to turn down the two knobs. Any suggestions what to try next?

Unless they're noise free single coils, you'll get noise. If you want to bring your build to the next level, you need to clean it up. Clean off all the excess flux. Clean up all the lead dress. Tighten up and secure the heater wires, and any other twisted AC wires. Doing that might help a little, but pickup noise is pickup noise, and the amp is doing its job when it makes it louder.
